Hit Morpha where it's weak: its nucleus, pulled out of the water. Step onto a raised platform in the pool to start the fight, then get back onto the walkway around the room.

The fight, step by step
Step onto a raised platform in the pool to start the fight, then get back onto the walkway around the room.
Morpha's red nucleus moves inside the water and raises tentacles to grab you. Stay out of reach; if one catches you, it slams you into the spiked walls.
When the nucleus rides up into a tentacle near the edge, latch on with the Longshot and yank it onto dry floor.
Slash the flopping nucleus repeatedly before it slips back into the water.
Later it raises two tentacles at once, so keep moving along the walkway and wait for a clean shot at the nucleus.
New in the remake: the Hall of Fallen Foes keeps a statue of every enemy you defeat, and lets you rematch some bosses.
